TAKE is correct. We TAKE sizes.
— Do you have this shoe in black?
— I’ll check. What’s your size?
— I take a 12.
— I think we have it in an 11.5, will that work?
— Let me try it on.
The original sentence is correct, just not something we usually ask in real life.
The strange part is “in shoes.” If the conversation is already about shoes, then it’s alright to ask “What size do you take?” But if you’re curious about shoes in the first place, then you ask, “What’s your shoe size?”
