So, for example, if your daughter is at work with you and you send her home in a taxi and tell her to call you when she gets home, when the phone rings, you can't ask "are you there yet?" because otherwise she wouldn't be calling you. Asking "are you home already?" Would also not make much sense, because she's obviously they're using the phone. The only option left is if you're surprised at how fast she got there, and then you could ask with the correct intonation "(are) you home ALREADY?"
