For example: You’re getting off at the next stop (the first); the one after next (second) and so on. You’ll count five stops and then get off at the sixth.
Something like that.

This phrase on the post doesn’t specify whether the stops to count are already behind or ahead.

The question can be translated like “What number is the (needed or current) stop?”. Actually, the stops are not numbered, but someone has to count them to not to miss the needed one.

“Which” may also refer to the name of the stop like “Aurora”, not the counted relative number:
A: Where should I get off to find the Subway station?
B: At ”Aurora”.
A: How far from here is it?
B: It’s the fifth stop (from this one).

So, ”How far from here?” can be asked as ”How many stops to count until I get off at Aurora?”.
The distance is measured by the number of stops just for convenience. You sit and count...
”Which stop?” has the proper meaning, but it also needs to tell the number of stops to count. That’s why we often additionally ask ”А какая это по счёту?”. And the answer will be like ”The third from here”. Then we start to count, and at the third stop get off the bus”.
