PAY A VISIT simply means to go see someone and has more or less been replaced by the verb VISIT or the phrase GO SEE in modern English. However, the phrase PAY A (LITTLE) VISIT is still used quite often in the sense of going to see someone with the intention of talking to them about something serious, scaring them, intimidating them, warning them or even hurting them.
