Евгения, the only grammatically correct version is “Are we friends?”.
“We are friends?” isn’t something that a native speaker would normally say even in an informal conversation. One can say “We’re (we are) friends, aren’t we?” or “We’re (we are) friends, right?”. Otherwise it’s only “Are we friends?”.
