"Она остановилась не в очень хорошей гостинице. " - этот вариант я отмел, т.к. это было бы "she is staying not in a very good hotel / in not very good hotel"

Можно было бы сказать "она не остановилась в очень хорошей гостинице", но мне кажется это почти не имеет смысла.

Ну почему же. Например, I don't think so мы переводим как Я думаю, что это не так, а не Я не думаю, что это так.
А мне кажется, что здесь про настоящее...

Посмотрела примеры употребления the Present Continuous Tense. Везде staying at some place приводится в пример как действие, происходящее в настоящий момент

Ну, без контекста, это довольно очевидный результат
I am staying in zzzz - это очень популярная фраза (я остановился в ...)

но она нигде не приводится в качестве примера использования Continuous для обозначения будущего времени...
